The reason Noble Six died was to show the shear devastation of the Covenant. Noble Six was a Spartan, thought unkillable by the men and when who saw him, and yet the Covenant was able to kill him like any other human.

Canonically, yes, Noble 6 is dead. This was confirmed by Bungie after the game launched (if you search my posts on the forums about Noble 6 you’ll find the the details on that), I believe it is also mentioned in the Halo Mythos book.
